To use the ballast system, you can use the AGs for surfacing, periscope depth, 25 m, and 50 m. You can also try manually operatinf the ballast tank, just make sure that the fuel level never goes below zero, otherwise you'll lose both the engines and the ballast tank.
It dives much slower than that ^. Sped up for gif sizing purposes.

Oh I probably should have mentioned a few things.
Only works with water physics set to high
Before switching between depths using the AGs, turn off the AG that is currently on.
