I have a lander docked with my main craft. I used it to get around planets easily. When I want to return to the main craft to dock, the ports sort of clip into each other. When it finally "docked", everything blew up.

Report bugs in game while flying.
It will create a sandbox for devs to inspect.
Be sure to report it after the crafts rendezvous but before you dock so they can inspect everything.
