In this case, there's a craft previously placed on the "water" spawn point, however I encountered this on the "runway" spawnpoint as well .Loading a new craft onto the sandbox does not clear the old craft preciously on that spawn point and is causing the explosion of both the previous and the new craft. I think this is a "new" bug in one of the latest updates.
Craft on default spawn points no longer being cleared when loading new craft

Does this require a particular craft (or particular crafts) to occur?
The game is removing previous crafts from launch areas when a new craft is spawned there, for me... any more reproduction steps you could provide?

@HellFireKoder This didn't happen with specific craft per se, but in this case there was an aircraft carrier on the "water" spawnpoint which did not clear when I spawned an aircraft and both ended up exploding.
For the runway spawnpoint there was a large blocky strut (with no control chip) that was not getting cleared and kept making any craft I spawned explode, but I have since removed that strut form the runway.
