In the part properties tab for an RCS nozzle, there should be a feature to set a specific principal axis to a certian RCS nozzle.
In my Ranger 1 spacecraft, if I press Q to roll counterclockwise, it will turn on the proper RCS nozzles, but also will turn some on that push the craft to the left. Similar thing happens when I use the "nav ball" to point the craft upwards, it turns on the appropriate RCS nozzles, but also turns some on in the back, that are meant to push the craft forward.
If I have an RCS nozzle that points down, I should be able to set it to "up" or "roll".

@AndrewGarrison I have the same problem, some of nozzles activate for simply spend monopropellant making a docking mission annoying. Will be nice to have an option to set nozzle key inputs.
