Open the game, tweak the default settings. Restart the game. When opening the game back up the settings you selected do not persist.

I am unable to reproduce this. Is it happening every time? Does it still happen with mods disabled?

@NathanMikeska Yes, it's happening again without mods every launch. First image is what I save the settings as, second image shows what it is next launch
