Rotate part 180º by pressing W enough times then attach on bottom side of craft in plane mode.
Confirmed with NoseCone, Hemisphere and FuelTank. Did not check other parts.

Parts are attached on the tangent to the surface. This is why when you shell attach parts underneath, they are upside-down, I suspect.
